I've disabled the buildspans in Gantry and it works, I've tried to do the other steps but the only files I have in com_gantry are controller.php and ganrty.php and no directory.

Strange you don't see all the things in your com_gantry folder.. I wonder where they're at?
Anyway - glad the fix got you all sorted out! It flustered me for a few days before I realized what was going on!

Yeah I wondered that as well, maybe the update moved some files? Not sure

Usually an update just changes the files it needs to update and leaves everything else in place. Really strange that happened.

Are you using a rockettheme template, or just Gantry itself with a custom template?

Yup a rockettheme with Gantry called cloudbase2.0
