I see.
The categories are still there I believe, just no new messages that get shown.
First I would recommend you switch to default_ex in template and template images settings.
Then you get the most out of Kunena (same as on this site except that 1.0.8 is not officially out yet until tomorrow)
The let me know what categories are missing from the Category view.
There should not be any missing. We don't change the category setup during the install/upgrade.
Hope this helps!

Excellent! That seems to have done the trick. I assume that I should also have default_ex image sets selected as well?

Yes I meant to say that in my prior post. Sorry if I was not clear enough.
Glad it is working for you!

That seemed to go pretty painlessly. Exactly what is the difference between this new forum and the old fireboard, everything seems to look the same
EDIT
I have got sh404sef installed on one of my websites, it gives me friendly URLs. I find this particular component really helpful because all of my forum posts have a good URL. Will it automatically be added to the new forum?

Basically with this version we fixed lots of fireboard bugs, fixed functions that we're not working previously, improved (slightly) usability and added jomsocial/CB integration
You should check changelog for a full list of changes
