Use the Joomla Module Manager and assign a template position to where you would like the Kunena Search module to appear.

If you look at the
Joomla Extensions Directory
you will see that the Kunena Search module does not carry a J! 1.6 compliance. If you read the
K 1.6 technical requirements
you will see that K 1.6.x (and, by extension, the add-ons that have been developed by the Kunena project) is not 100% compatible with Joomla 1.6.
If you also browse the many discussions that appear on the Joomla forum ( forum.joomla.org ) you may infer (as I have) there are strong misgivings within the Joomla community about the reliability of J! 1.6 as a basis for dependable, reliable website at the present time. I am confident that, as J! 1.6 grows in acceptance, matures and stabilises over time, that the issues we are dealing with will go away.
Returning to your problem, it looks like further work needs to be done with the Kunena Search module to make it operate in J! 1.6. The current version is probably not ready for J! 1.6.1 at this time.

Is there a release date for new compatible extensions (Joomla! 1.6) like latest postings/search?
