Not sure it has to do with the Joomla time out settings. You can try increasing them but I doubt it will make a difference.

That would assume that a single page load took longer than 60sec...

I assume you are on shared hosting with a shared mySQL server? Can you get any stats on that setup and how many active connections your host is running?

Yes It's shared hosting I checked the IP of my server and in one web site it says that on that server there are 12 websites and other says that there are 88 websites.
And this has to be something with MySQL. I sometimes also get this error:

DB function failed with error number 2006 MySQL server has gone away SQL=SELECT ...

As I read this one has to do something with Sh404SEF.

So is it beacause of MySQL timeout settings? If so where could I change them and to what should I change them and if it impossible to change on shared hosting - what should I ask in support?

Has nothing to do with any extension. Sounds like too many of you packed onto one server and it keeps timing out. Switched from GoDaddy to HostMonster when I started getting problems after an upgrade". Never had a problem since.
