Unfortunately there is no general advice we can give you on the world of Joomla templates other than to look for the ones that are either based on or support mootools 1.2.
Any current jquery template will also work. Mootools 1.2 has been out there for a while and you will find many options that already use it.
Preferably Joomla template designers that leverage mootools should not load their own copy but rely on the Joomla internal version that ships with 1.5.19+ and 1.6.0
If more developers would follow that very basic advice, java script conflicts would quickly become a problem of the past.
We fully believe and support this Joomla concept and ultimately those that will do so too for their work will come out on top.
It has actually less todo with what java library you are using, but how it is implemented. Today many semi professional extensions simply add their own libraries and versions of which, completely ignoring the fact that loading the same libraries in different versions will cause errors just like the ones you described.
For over a year we fought with issues that we loaded a particular version of jquery, our social software loaded another version, another extension loaded another one. In the end its a mess, that can easily be avoided if developers follow a simple single standard: load the Joomla java script framework and have a single library tak care of all the java script needs.
At first we too thought we have to have our own version of jquery or XYZ but it turned out to be total misunderstanding of technologies. We have learned a lot about java script libraries over the past years and we invested into going the Joomla way - with mootools 1.2
In total we spent less than 3 weeks converting and rewriting our code - some of which we wanted to do anyway - like our new bbcode editor - probably the most feature rich bbcode editor in Joomla land and beyond.
For developers it is super easy to do the right thing and follow a very simple and useful standard.
Its the users that suffer if components and templates doe their own thing.
Yes some hard coded mootools 1.1 templates will not work with Kunena, so will other older legacy stuff. We have thought hard about this and believe that we need to support the proper progress.
This does not even have anything todo with the power of one vs. the other library. Sure we have learned to love mootools 1.2 along the way, but the decision was not based on one vs. the other framework. It was made based on the larger Joomla design strategy and after long discussion with the Louis and Andrew - who have been extremely helpful in discussing these strategic decisions and in understanding what is ultimately the best for the Joomla community.
Hope this helps!

Here are two that we know work: rhuk_milkyway and JA_Purity. The two standard templates that are included with the Joomla installation kit.

It's very strange... If you have membership in almost every Template Club you shouldn't have any problem with new version of desired theme. Just ask for support and they will do for you everything that you need to make the template works.
But if you are getting stuff from warez site you can't expect that Kunena team will do that dirty job for you.
