Solved lost SEF urls after installing Admin Tools Professional

Kunena is now sending all my forum categories to a .../component/kunena/... URL and a 404 page. I haven't made any changes to my site other than installing Admin Tools Professional. I've lost my SEF urls (they are enabled in Joomla and in Kunena). Using Joomla 3.4.8 and Kunena 4.0.10, and Admin Tools changed htaccess.txt to .htaccess. Any suggestions are much appreciated!

EDIT TO ADD: I've tried disabling the Admin Tools plugin and replacing .htaccess with the standard Joomla .htaccess file, and still getting the nonSEF urls/404 message.

Try the following (I hope that it helps):
1. Select in the kunena SEO configuration "Direct Component Access = Yes"
2. Repair your kunena menu items

You've 17 kunena menu items, but only 3 are correctly ( see here ). Only if no 404 errors occur, select again "Direct Component Access = No"

Thanks Rich. I enabled Direct Component Access and the 404 is now gone--I can access all categories and subcategories, but without the SEF URL. Disabling Direct Component Access causes the 404 to return for all categories.

How do I repair menu items? My main menu items are all working fine. I've tried disabling menu items one at a time, and even recreating them, with no luck. I also tried disabling a third party plugin and no change.

ETA: here are my enabled Kunena menu item configurations, could I have created a conflict?:
Main Menu:
Home menu title>>Recent Topics menu item type>>Newest Topics category id
Categories menu title>>Category List menu item type>>Top Level category id
Search menu title>>Search Topics menu item type

Hidden Menu:
Categories menu title>>Category List menu item type>>Top Level category id
Start New Topic menu title>>Create Topic menu item type>>All Categories category id

Code:
154 No Replies kunenamenu view=topics&mode=noreplies forums/noreplies 155 My Topics kunenamenu view=topics&layout=user&mode=default forums/mylatest 157 Help kunenamenu view=misc forums/help
Only these 3 items in the Kunena menu are correctly. But I think it's better if you create all items new (Backend -> Kunena -> Tools -> Menu Manager -> Restore Kunena Menu).

That worked! Thank you! Any idea what would cause my problem? SEF was working fine last time I tested the site (about a week or so ago)

Wrong menu items do not necessarily make mistakes, but the probability is present. Maybe it was the change from htaccess.txt to .htaccess. But if you want SEO with Apache Web Server then you need the .htaccess
