I am using Kunena 2.0.2. When I create a new Category, it does not show up in the Main page Category list. For my Joomla menu, I have it set to Kunena\Category List\Top Level.

When I was using Kuena 1.7 all the Categories would display.

Figured out that because I had Top level selected as the Parent for all of my Categories. Kunena was identifying the Categories as Sections. To fix the issue, I added a category to each of my Sections. Now they are displaying.

I over looked the below hint when creating my categories.

Hint: To create a section, choose Top Level as the parent. A section is a container for categories.
Messages can be only posted to categories within sections.
