Ok i have now read this 5 times and it still does not make sense to me, so can you just answer a few quick questions for me so i can get your issue straight in my mind.

How did you install kunena? ( Joomla Installer ? )

What version did you install? ( K1.6 RC1 ? )

Does kunena actual work on your site?

Are you looking at the right place on your FTP? ( ../public_html/components/com_kunena/ ? )

actually this is possible
i just installed Kunena on my old site
it says the installation went correctly

tried going to
www.mysite.com/joom/index.php?option=com_kunena

but i get a page showing as if there is NOTHING at that location
"404 - Component not found"

Ok what? but it says its installed...... now wait, follow me to the admin area again

Here i am in the admin area
lets try and make a NEMU link to kunena
Add menu item ---
Choose the item----
Looking for Kunena----
its not in the list. Currently there is no way for me to make a menu link to Kunena since there is no option to do so.

Ok scroll over the admin menu in backend and lets try to ADMINISTRATE the kunena settings
---- what do ya know? Its not listed there either
SO i cant get to the admin area of Kunena either?

Ok one more thing. Lets goto
Admin menu > Extentions > Click on Install uninstall > click Components

look for Kunena in the list.
I see it now and for some reason... its not enabled
